Malwarebytes is a newer tool that came out that I really enjoy using. It's fast, thorough and extremely easy to use. If I had to put it in a category with other Spyware/Malware removal tools, I'd easily put it up there with the product formerly known as Giant Antispyware, Counterspy and Spyware Doctor. The significant difference is that the free version of Malwarebytes is completely functional. The only difference between the free version and the paid version is the free version is all manual, you have to manually update it and manually scan whereas the paid version can be set to automatic.
Pretty self explainitory, you can either run a quick scan or a full system scan. I always use full system scan, and it's generally something I start at night before I head off to bed that way it's not interrupting me and i'm not interrupting it.

Obviously, the first thing you want to do is run an update, so click on the Update tab and then click on check for updates. The nice thing about this is if there's a program update as well as a definitions update, it will download and install both for you and then bring you right back to this screen.

Once you're done updating, click on the settings tab as shown above. Don't save log files after removal unless you really want or need to know what all was removed during the process. Otherwise Make sure yours is set up pretty much like this and it will do a very thorough system scan and removal.

When you're ready, click on the Scanner tab. I always do a full system scan though it takes longer, i'm never up while it's scanning so I never notice the time. Once you click the Scan button, IF you selected a full system scan, the box here that allows you to select which drive you want to scan appears, you can select whatever drives on your computer you want scanned. Make your selection and then click Start Scan and sit back, enjoy your drink or watch something on the television.
